Bottom-up proteomic analysis confirms protein identity but sacrifices higher-order structural information.

Best fit when the main question is whether the expected protein is present.

Preserve covalent structure

Top-down intact mass analysis preserves covalent structure enabling characterization of proteoforms, isoforms, and post-translational modifications (PTMs).

Best fit when accurate mass, purity, truncations, isoforms, and PTMs need review.

Preserve function

Native mass spectrometry preserves non-covalent interactions and higher-order structure, enabling assessment of conformational integrity, ligand binding, protein-protein interactions, and other functional attributes, in addition to covalent structure, isoforms, and PTMs.

Core QC sample requirements

Nanogram to picogram quantities of pure protein in solution or gel bands excised from Coomassie-stained SDS PAGE gels.

Core QC outputs

Protein identities as Mascot protein database search results including hit ranking, MOWSE statistical score and peptide MSMS coverage.

Advanced QC sample requirements

A few micrograms of pure protein in solution at approximately 1 mg per ml.

Advanced QC outputs

Annotated intact protein mass spectra indicating protein identity by accurate mass, purity, truncations, isoforms and post-translational modifications (if present) including relative quantitation.

Premium QC sample requirements

Typically 50 micrograms of pure protein in solution in a total volume of 75 ul. Fresh or snap-frozen and supplied on dry ice.

Premium QC outputs

Annotated native protein mass spectra as advanced QC but including stoichiometry, ligand binding, ligand identity, binding affinity, stable conformers, percent activity, hydrodynamic radius and thermal stability.

Choosing the right Mass Spec QC for your protein

  • Protein QC should be appropriate for the protein’s intended use and the time, effort and cost this entails.
  • While both Core QC and Advanced QC provide essential molecular characterization, they may not distinguish between proteins that are structurally intact and functionally active versus covalently intact and functionally impaired. Native MS uniquely enables direct interrogation of higher-order assembly states and interaction profiles associated with biological function.
  • For this reason, we recommend Premium QC for any expressed protein where functional integrity, complex formation, and conformational state are critical quality attributes.
